This is the factored (normalized) version of the biomaterial/bioimmaterial entity branches branch from the original BIRNLex OWL file. In that original file, BFO elements were either hard-coded into BIRNLex.owl or derived from the FuGO.owl file. The factoring process performed here now imports the IFOMIS BFO.owl file and derives its foundational classes directly from there.
Christine Fennema-Notestine
The BIRN Project lexicon will provide entities for data and database annotation for the BIRN project. This is the module containing definitions of all relevant biomaterial entities including organismal taxonomic entities and the neuroanatomical framework to be imported for use in the BIRNLex_main.owl. The neuroanatomical framework will eventually derive it's foundational layer from the Common Anatomy Reference Ontology (and the more specific Mouse Anatomy Reference Ontology), once these resources are available. This will also be submitted on it's own as a OBO Foundry candidate ontology.

Added the LIGHT version of the OBO Relation ontology from IFOMIS/NCBO (BB: 2007-03-01).
Duplicated all SKOS core:prefLabel Annotations as rdfs:label Annotations using a parsing script supplied by Trish Whetzel (UPenn/OBI community). This makes it possible to use rdfs:label as the DISPLAY_SLOT in Protege to match OBI and to use it to generate OWLDocs where both BIRNLex and OBI classes will use the same AnnotationProperty for their preferred display name (BB: 2007-02-27).

Currently (2006-10-07), the children of this class have been made mutually disjoint. In reality, there may be some mixing amongst strains - e.g., some strains and substrains were derived from crosses of other inbred strains. Ultimately, the disjoint sets will need to be worked out very carefully, but this approximately is kept for now as it will likely do no harm and serve as a reminder that this issue may require more thorough review in the future.

Genetically identical individuals developed from brother and sister matings which have been carried out for twenty or more generations, or by parent x offspring matings carried out with certain restrictions. 2006-08-04
A region of the brain consisting of a collection of neurons located in the forebrain ventral to the caudate and putamen. (caudoputamen in rodent) and continuous with these structures. There is no distinct boundary between the nucleus accumbens and the caudate/putamen, but in rodents, it can be identified by its lack of traversing fiber bundles in comparison to the dorsal striatum. Its principle neuron is the medium spiny neuron. Together with the caudate and putamen, the nucleus accumbens forms the striatum.

As this aggregate structure includes portions of the forebrain, the midbrain, and the hindbrain, it must be kept here at the base of the brain region hierarchy in order to avoid multiple inheritance (BB).
The term brain stem refers to a composite substructure of the brain. It includes the midbrain, the pons and the medulla oblongata. Some authors include the cerebellum and/or parts of the diencephalon. A discussion of differences in the use of this term is presented in Anthoney-94 (NeuroNames).

Made a Regional_part_of_hippocampal_formation. Not certain what to do to reconcile this class with Hippocampus_proper. Should hippocampus be a synonym of Hippocampus_proper? This doesn't seem like a good idea, since this won't always fit the use of the term. Many will use the term hippocampus when referring exclusively to hippocampus_proper or to some combination of the hippocampus_proper, dentate gyrus, and subiculum the latter combination being defined here as Hippocampal_formation.
Need to determine whether definition of hippocampus should be contained under hippocampal formation; reconcile with UCLA's definition

Component of the frontal lobe, lateral aspect. The rostral boundary is the first appearance of the inferior frontal sulcus whereas the caudal boundary is the precentral gyrus. The medial and lateral boundaries are the lateral bank of the inferior frontal sulcus and the medial bank of the lateral orbital sulcus and/or the circular insular sulcus respectively (Christein Fennema-Notestine).

One of the two photoreceptor cell types in the vertebrate retina. In cones the photopigment is in invaginations of the cell membrane of the outer segment. Cones are less sensitive to light than rods, but they provide vision with higher spatial and temporal acuity, and the combination of signals from cones with different pigments allows color vision.
